This is less of a specific idea, and more a thematic idea. What if we had some quests that leveraged traditional ninja skills? Surveillance and intel gathering could have us track and follow NPCs to "overhear" some information to report back. Or perhaps setting traps in certain locations for defense or ahead of an ambush. Perhaps even some quests with branching outcomes, like if we decide to assassinate an npc or talk to them, there could be a different reward/outcome.
